Worked example
A vanished logo, a pale fringe or a bigger file all trace back to transparency or flat artwork, and the fix is in the PNG.
If a white logo seems to have vanished, it is sitting on the white fill that replaces transparency. Open the PNG in an editor, put it on a dark or brand-coloured layer, export a flat PNG and convert that one. If a cutout has a thin white outline, its edge pixels were partly transparent and mixed with white. Re-export the PNG with a colour that matches the final background.
If the JPG is larger than the PNG, this is normal for flat graphics, since JPEG spends bytes on sharp transitions. Deliver the PNG, or accept the larger file. If letters look smudged, the 92 percent fixed quality is already high, so the cure is not a lower setting but keeping text as PNG or enlarging the artwork before export.
If some files do not appear after dropping them in, the batch has probably hit its limit of 12 images and 48 MB, or the format is not JPG, PNG or WebP. Convert the rest in a second batch. If a finished result is skipped near the end, the 64 MB output limit was reached, so download what is done and run the remainder.
A final check for any odd result: convert one file by itself first, then repeat the batch.
Input
PNG + alpha
Output
JPEG + opaque background
Fringes and vanished logos come from the source transparency, so fix the PNG before converting rather than converting again.

What should I check before publishing an edited image?
Open the exported file and check its dimensions, file size, fine text, edges, and transparency at the size where it will be used. Resizing changes pixel dimensions; compression targets file size. Enlarging an image does not guarantee recovery of missing detail. Keep your original so you can export again with different settings.
